выводы команд дал выше.
Возможно поможет в решении проблемы: при очередном зависании перезапустил apache - без результата.
Перезапустил php-fpm - развисло.

Всё, сервер перестал падать, теперь mysql (5.7) падает. Стартует и тут же падает.

Запустил с innodb_force_recovery = 1. Починил бд, стартанул в нормальном режиме. Вроде работает.
Чего-то как-то надоело это всё, что ни день то какой-то сюрприз..
